our baby chinchilla has a large urine stain on her bottom and we do not know why. she has always had it but it hasnt ever seemed to go away and we do not know why!! its larger now im assuming because she is larger now but id like to advice on why its there if anyone could please help me.

It's nothing to worry about. Sometime chins are lazy and sit in the same spot that they peed in, getting it on their fur and staining it.
 
I had one chin who always did that. I always got a wet washcloth and cleaned it, then thoroughly blew it dry and did this once a week. It did not stop her from doing it, but eventually I weaned her and got her into a wire-bottomed cage so it does not happen anymore. Is that a possibility in your case?
 
With all of the ones of mine that have pee stained bottoms, they pee anywhere and everywhere so a wire bottom cage may not be a fix, but it might if she's only peeing in the bottom of her cage. Mine get it from peeing on their shelves and just sitting there afterwards.
 
Yep just a pee spot. I have a tov beige that always has one. She is in a wire bottom cage she is just a fat lazy girl so she doesn't bother moving off the shelf when she pees
