i got 2 chins from a girl i know from school yesterday and she told me they were both girls. i noticed last night that they dont go by each other very often (one stays on top, the other on the bottom of the cage) and when they are near each other the one makes a crying noise. just for giggles i checked them both out today, and it looks like i have a boy and a girl. is this bad? they have been together for 2 years ans havent had any babies as far as i know. should i separate them?

Yes, they should be separated. If you want some help sexing them you can take pics and post them :).

General rule of thumb: Cone touching to anus (By touching I mean very close) it's a girl. If there's space between it, boy. Now there has been some cases (I've seen pics) of the cone touching the anus like a girl, but the chin had testicles.
I agree to post some pics if you're unsure, best way to know.

If they are male and female, they should be separated. You can sometimes hear stories of breeders who had females that were very slow producers, so they rehomed them, only to find the new owner had a litter by that female. I'd recommend separating immediately and counting 111 days just to be sure. Where did the girl get them? It might be possible (Though I doubt it) that one of them is spayed or neutered, just a thought.

If you don't want to separate them you'll need to be prepared for babies just in case.

It could be possible that one or the other of them has also been fixed. A vet could probably tell you.

Photos is the easiest way to tell. I believe Alecia had posted some good sexing photos at one time as well.
